when you connect through steam, valve checks the files sizes of dll's, exe's, ini's, and all the other steam related system files. mainly to check for hackers. if a file is misallocated then steam downloads the corresponding file and updates it. kind of like when you change explorer.exe and it rewrites itself and programs windows to call the new file "explorer_original.exe". which is why replacer is sometimes necessary.
so im gonna keep trying on this, but right now im at a loss of how to get around it.
yea.. everytime you load steam.. it checks and replaces any altered or corrupt files.. i can't think of anyway to permanently mod steam.. hope you come up with a way tho.. id love to know too

i see what youre saying bath, but im trying to change the system tray icons. so i have to modify steam.exe and technically change the code. skins work a little bit differently. did you do that skin yourself or did you load it into steam through a program? if you did load it through a program, where did you get it? ...maybe they have something for icons too.
